It starts with an ending. For what is an ending, but a beginning?
He'd known that there was no way out of this. He'd known that all along. The situation was going to end only one way: With him dead. The Doctor's assurances were just a clever lie, a ploy to lessen everybody's guilt at leaving him behind.
Well, better dead saving a lot of lives than dead by others' mistrust. At least this way, ending his brief existence wouldn't be a waste.
Amy's arms--her Ganger's arms; he can smell her Artificiality, and is amazed that it took the Doctor so long to figure it out, to come here and have his suspicions confirmed--her arms are around him now. Embracing him, giving him an awestruck, hero-worshipping good-bye.
It's Forensics 101--or it ought to be: Anything or anyone with which you come into contact leaves minute traces on you. There's no way to avoid it.
It is also a basic reality that Like is drawn to Like, as though under magnetic influence. Similar molecules mesh and cling, unconscious but still desirous of a continued existence.
Neither of them realizes the traces that he leaves on her as she retreats to the TARDIS, abandoning him to his fate. Neither can be aware that, by running away from him, she is preserving him.
